I haven't seen many trollers with this set up..

It appears to have the freezer up on the deck. Any thoughts on that? What would be the advantages/disadvantages to that configuration?

Lots of canadian boats have a de k box for laoding the product into the freezer.

Pros: easy for 1 person to load product and more space in the freezer.

Cons: big box on deck, can be hard to unload.
